When I played it back, it didn't make it all the way to the score advertised. It's almost like midway through, the input isn't fully synchronized. Do I need to maybe set the frameskip to a certain setting?

possibly, -fs0 is always a good option to include at all times at playback and record unless there is a speed issue. And if you aren't using the script you will need to remove the nvram files each time before recording and playback.
